Not as hard as you'd think. Just like reading a book that covers more than one character, you can keep the stories straight and you won't get mixed up. After all, a shy nervous, eleven year old Ravenclaw would be entirely different to a 35 year old Dragon wrangler with an attitude problem/ random example

The difference is one is the Ministry of Magic and one is Hogwarts School.
It is the same time line, (so right now for instance it is August 2075), but one is a school and one is a workplace. If you've read the books you'll know a bit about Hogwarts and about the Ministry already.
The biggest difference on SS is that in the Ministry you get placed into a department and then into a job based on your character and if you change characters down the road, you need to 'reapply' for a new job.
