As with any movie ever filmed, edited, and released, there will be scenes that didn't make the final cut. Fantastic Beasts and Where to Find Them is no exception, where several scenes originally written by J.K. Rowling were scrapped for time, continuity, or teaser-related purposes, as revealed by the cast and crew.
Please note that there are heavy spoilers for Fantastic Beasts below, so don't scroll down if you haven't seen the movie and don't want to be spoiled.
Three scenes have already been mentioned in advance:

• Newt Scamander's shirtless scene, which David Yates scrapped because it didn't fit with the storyline (much to Eddie Redmayne's chagrin)
• A scene where Jacob gets dumped by his girlfriend (which David Yates and Heyman teased might be on the DVD deleted scenes), before meeting his new friends
• The Ilvermorny School song, written by Alison Sudol, and performed by Tina and Queenie Goldstein in Newt's suitcase habitat in front of the guys (the Davids confirmed this WILL be a DVD deleted scene)
During Fantastic Beasts press interviews the last couple of weeks David Yates and David Heyman revealed a few more deleted scenes that may or may not see the light of day.
Yates confessed that the scene with the four leads chasing the demiguise through the department included more predictions from the magical creature, which showed Tina and Newt's possible futures together. The director explained why it wasn't in the final cut here.

NME: Was there anything in the script that was particularly difficult to shoot?
David Yates: Actually there was. There was a really beautiful scene that [Rowling] wrote where Newt tells Tina about a young African girl that he tried to save, because this young African girl had an Obscurus.
It’s a really difficult story for Newt to tell. They’re in a department store, chasing the demiguise. Newt shares this story with Tina and, as he shares this story with Tina, the demiguise has a forward vision of multiple futures for Tina and Newt. They start to peel away from each other and then you see these multiple Tinas and Newts having different conversations about their future.
It’s an absolutely beautiful scene on the page, and I always loved it. When we were developing it in the script, David Heyman kept saying, “That’s a tricky one there, isn’t it? How does that work conceptually? How does that not stop the film from rolling forward?” And I always said, “Look guys, it’s so beautiful” – this idea of future Newts and Tinas. It was very trippy and very fun. But, of course, when I put the movie together it just felt – in the moment – we were gaining so much momentum chasing that demiguise that it felt like it stopped things.
Rather than deepening Newt and Tina’s relationship, it didn’t quite take us to where we wanted to be with them. And so, we took it out. It’s a testament to Jo’s unique imagination that she comes up with stuff like that all the time. Most of the time, when we shoot it, it works – but in that case it just seemed to stop things a bit.
Another Fantastic Beastsscene cut would have given away the fate of one of the characters in the series, which in the original movie was left ambiguous. This one was revealed by producer David Heyman.
David Heyman: We actually had a scene, which we cut, which was Credence going to a boat, to get on a boat somewhere else. But we cut that, because we didn't want to have it be such an, 'Ahhh, here we go.'
So, what was that scene kind of like?
Heyman: Him getting on a boat, maybe a boat with Newt, maybe not, and heading off out of New York.
For everyone who wants a breakdown of the first movie, just order J.K. Rowling's screenplay for Fantastic Beasts. Just one thing to note - this is NOT the original script that Rowling wrote and what the cast and crew used for filming, but one that aligns with the final cut of the movie out now. This means that there are no deleted scenes featured in this script, just everything that was already on screen.

oh oh oh -- David should put that Newt-Tina scene in the second movie. it makes better sense for Tina to be all curious about Newt and that Obscurus after she's had some time to collect her thoughts.
and idk how many casual viewers i've met, but it looks like many missed that little flicker of smoke escaping from the rubble. would've been a real good WTF moment if they included that scene of Credence getting on board

nah he isnt then again it was kinda a lite spoiler since Ezra Miller was confirmed ahead that he was gonna be in the next movie
